I believe “Clone Tool” is not working properly. I am using it as I always have, picking a clean area as the clone and then using that area to clone over an object to remove the object, but when I do it now, the clone works but the object I am trying to cover is still very visible but is faint and not removed completely as previous.
Any suggestions would be appreciated.

You are likely bitten by the sticky opacity setting…what does it say up top…
If you set opacity lower for a shape before drawing then all shapes after that will be of lower opacity…if this is the case select a circle and then change the opacity to 100% and then place it on the image…you can do this quickly just to change things and then you should be good you can just delete that and then proceed…
Even when I checked myself…I had at some point left it at 83%
I agree with Todd. Been caught by this myself before. BTW, I usually use the healing option rather than the clone option because depending on image it gives nicer invisible transitions. I do use clone when healing produces undesirable smudges.
