Reset Darktable lighttable catalogue

I have noticed that if we remove some of images externally rather than from within the darktable light table catalogue, those images still shows. In this case ideally there should be some option to rebuild the thumbnail cache or re import the folders to get the thumbnails list updated.Please suggest how to achieve this without using the darktable factory reset option.

I did run the generate cache command, but still I see the old deleted icons in my catalogue.
Is there any other way other than deleting the library.db or re installing the dark table ?

removing "removed files"

I deleted JPEG from folder but DT still remembers them. So whatever I do (open “recently used collections”, switch from one collection to another and back, exit DT and run again or try to import again folder) I always have missing file icon [obraz] How can I can rid off them and see only currently available RAW’s?
