This picture is like torture to me because I want to try and preserve the stain glass and I just am failing miserably at the task.

I tried again; started by reducing exposure to see how much detail is available in that central window.
Rotation and lens correction are off because they introduce a tiny amount of softness in the window details 
Played around with DorS luminance masking threshold for that left spotlight.
I’m not sure about multiple coloured lights; I think there’s daylight coming in, then the white spotlights, and the orange dome is bouncing orange colour to the rest of the altar area? However, you probably have more info about the place than me.

This looks great! Very natural colours and contrast.
I think you are right there. Although there is not much daylight coming through the small widows, it is more than from the illumination.
