I tried stacking my images with “OSC_Preprocessing” script and also manually, and both ways my master files ended up having the square.

Because these scripts are not dedicated for your sensor. You need to add -fix_xtrans as explained in the command documentation: Commands — Siril 1.4.0 documentation
