When I process a multi-colour SER movie of e.g. Jupiter that was taken when the planet was close to the horizon, the R/G/B frames are shifted with respect to each other. Is there a way to manually adjust the alignment for R/G/B in SiriL in such a case?

Yes there is a somewhat hidden way: go in one of the three single channel displays tabs, make a selection with the mouse around the planet, go to the color display tab, right click → RGB align → image pattern alignment.
