This is a forum for many apps. There is no software called ArtTherapee. There’s RawTherapee (category: Software/RawTherapee), and there’s its fork, ART, with its own category under Software. Processing is for general questions and ideas, not specific to any given app.

you can use user commands to integrate an external tool for merging: agriggio / ART / wiki / Usercommands — Bitbucket
There’s an example using hugin in the link above, but other tools should be similar.
