I’m using 1.4.0b4, I’m enthusiast of this piece of sw!
But I’ve a problem when I’m preprocessing a deepsky sequence: after Conversion and Calibration, I do Registration with Global Star Alignment method (single pass). If I’ve e.g. 22 frames, after the registration I end with only 21 frames, 1 is missing! I tested many sequences (with 4 up to 45 frames) and it seems to me a bug.
I’ve found a workaround, check 2ndpass, register with Global Star Alignment method, then register again with method Apply Existing Registration, so this keeps all 22 frames. But it is quite annoying to do so.
Can you check?

In my experience, the registered reference frame is created but not included in the registered frames sequence. You may go to Convert tab and load every registered frame (i.e. included the missing one) and create a new sequence.
Workaround is to use 2-pass registration. See manual.
I revive this topic because I’ve found again this problem with version 1.4.4 and Manual Registration.
I’ve 13 frames that I load with Convert in a sequence.
I go directly to the Registration tab, Method “Apply Existing Registration”, open “Manual registration” below and set “X translation” and “Y translation” manually for each frame. I set frame #7 as reference frame. Then I click “Go register”.
At the end I get only 12 of 13 images in the sequence, and also on disk I’ve only 12 fits files. The missing image is #9 that is not the reference frame.
Can you give a workaround to get also this aligned image?
